Concept2 model D 3 years old, not all that much use until recently.

I hear a clicking sound coming from around the gear wheel that the chain meets when it first disappears inside the machine. I hear 1 click sometimes followed by another just as a start to pull back on the chain. It goes away with chain oil and then comes back again.

Could this be because the gear shaft is loose? I have never taken this apart. I don't even know if one can do that.

I have been doing all the maintenance all along, except for the shock cord adjustment.

What could it be? How to fix it?

I can only speak from experience with the Model C, but it is very similar if not the same from a mechanical perspective.

The gear shaft is between two nylocks, it is highly unlikley it has come loose. The shaft bearings are in rubber for dampening and provide self alignment.

The sprocket is threaded and pulling on the chain tightens it up so that doesn't come loose.

The model D is very smooth and those that I have tried are almost silent in respect to the chain. If the clicking is only there when the chain is in motion, I would suspect the chain. If the flywheel spins after rowing, which it should for about 2minutes after rowing and is silent then the bearings in it should be fine.

3 years is not very long so you should not be experiencing any big problems with wear. Check the links of the chain pivot freely and it should not vibrate or form kinks on it's return.Try to get some chain lube between the plates forming the links of the chain rather than just up the middle of it.

Never touched the shock cord on mine and it is about 8 years old. It only needs enough tension on it to draw the chain back it, which it should do with ease if the chain is in good condition. I wouldn't want to try rating at 40SPM on your typical Gym Concept 2 but yours should still handle this no problem !
